i.e. kojien and daijirin has for this:
みやこ‐おどり【都をどり】

And for 侍う:
さぶら・う【候ふ・侍ふ】

daijirin has for 憂え:
うれえ【愁へ/憂へ】


i say leave it as 都をどり (みやこおどり), with perhaps some kind of ik tag or something

ねた, (1) at least, was originally derived from a reversal of the mora in 種(たね). The use of 種 to be read ねた is thus understandable (but not common). It isn't a typo but like I said I don't think you would consider 種 to be the headword for ねた.

The question is whether some note is needed. Something like "(see 種[たね](2))" might do.
